MRigney,
I was thinking about getting a 99 or 01 svt cobra in summer. im still unsure about it but i was wondering how u like yours? i was also looking for what you paid and how many miles are on it and stuff like that. I've looked up specs for both and they have the same horsepower and about the same amount of torque but the 01 runs a 13.5 and the 99 runs a 13.9? Do you happen to know why that is? Take your time getting back to me, i got till summer :D

As far as any difference in the two , I am unaware of any. I know the 99's had some HP issuses as far as how they were rated ,but Ford issued a recall to all 99 owners and they supposedly fixed the problem. I myself wanted to stay away from the 99's because of that reason.
I don't know what to tell you about quarter mile times. It could be that they had different drivers and different conditions when they did the test. I know they do the test many times and just take the best one they get to make it look good. It may have been a bad day for the 99 and a good one for the 01.
I just got my 01 cobra about 2 months ago and it had 400 miles on it. I paid around $23k for it. It might be kinda hard to find one with that low of miles.
When I was looking I only saw a few with that low of miles. One of those sellers wanted like $29K ,which I thought was rediculous and others wanted about $25K which is what I was expecting to pay. I think I ended up getting a good deal.
I bet now you can probably get a 99 with relatively low miles (around 20K miles) for about 17K-20K maybe even lower in the summer time. An 01 with low miles for about $20K-$23K and maybe lower just depends on what kind of shape the car is in.
Used cars right now are not selling good so you may want to hold off on buying one until you find the one you want. It is a used car buyer's heaven out there. Used cars are stacking up everywhere from what I am hearing because of all the low percentage rates on new cars. So whatever you decide to buy take your time and make sure you get the one you want at the price you want.
These are just my opinions from what my eyes can see.

The 99s IRS isn't as fine tuned as an 01 or an 03.
